I understand if a complete handgun is shipped, it has to be overnight.
If the cylinder is shipped separately from the rest of the revolver, can the 2 boxes be sent via a cheaper/slower method with UPS or FEDEX?

Nope.
Even if you remove the cylinder, the frame is serial numbered and is considered a firearm.
If you are shipping it yourself via Fedex or UPS will need to overnight it. If you lie about what is in there and send it ground, if the gun is lost they will not pay any claim on the insurance.
An FFL holder can ship the gun for you via US Postal service Priority Mail. With a flat rate box and insurance the cost should not exceed $25. ONLY FFL holders may ship this way - a private party may NOT mail a handgun under any circumstances!

and if you don't tell them what it is, when they lose it they will refuse to replace it since you did not disclose the true contents.

of course sometimes they don't know what they're doing...
i sent my M-63 to S&W the other day by fed ex, told the fellow what i was sending and he sent it 3 day anyhow. i insured it to $500.00 it's an old one but they're a bit uncommon to come by 'round here so i figured $500 should do if i need to replace it.
we'll see.

P.S. just checked it by tracking #, it was delivered today $15.00 2.15 lbs NY to Springfield.it left here on 11/3 arrived 11/5

My FedEx station always ships 2 day saver and they know what is in the box. It is their rules, not a law. Now, a non ffl cannot ship a handgun USPS - that is the law, but a FFL dealer can.
