Try this. Go to the lumber yard & find a dowel that's the same size as your extractor rod. Cut it to fit through the yoke, sharpen the end in a pencil sharpener. Find a wooden doorstop to use as a wedge. If you know how to use the alignment tool, you should be able to get your cylinder pretty close with these primitive tools.

Are you saying to sharpen the end so it will fit in the hole in the recoil plate? Will the dowel be straight and precise enough? Most dowels I see are very bent and curvey.

Yes. That's what I'm saying. Dowels are normally 3 feet long, but you'll use only about 4 inches of it. By rotating it around the bolt hole, you should be able to get it pretty darn close. In your OP, you made it sound like your cylinder is WAY out of wack. You can get it close using a sharp drawing pencil! Good luck.
