I can't comment on the "rust" except to try rubbing it with an oiled rag.

But you should loosen the strain screw before taking the side plate off. Otherwise you have the mainspring pressure on the hammer and action parts but the pins are only supported on one side (instead of both sides when the plate is on).

Can't really tell from the photos, but I can say that my 629-6 had been neglected prior to my ownership and it had rusted in exactly the same spots.
You can still see some of the aftermath

Hmmm, from the picture it looks like a combination of MIM part discolorations (normal on a 629-6) and some carbon fouling. Rust is usually reddish in color and rough in texture. Wipe it down and see what's left on the cloth. Red is rust, black is carbon. After you loosen the strain screw. If it is rust, it looks very minor and easily taken care of.
