Where is the best place to buy magazines for a 3rd generation 4046?

UNfortunately you missed a big sale Buds Gunshop had on these magazines , they were selling them at 5/$30 I got mine there . You can check their website to see if they have any left here on their website http://www.budsgunshop.com

Believe it or not...although they have been gouging on just about everything else...Cheaper than Dirt is offering used 4006 mags (which of course work in the 4046) for $8 each.

They are used but, having bought a bunch of used ones from Bud's, that usually isn't a problem.
