Over time, probably from dropping them on to range dirt or concrete, the SD9 mag tubes have gotten quite a bit a scratches on them.

Is there a way to smooth them out? I'm not much of a metal person so I'm not sure how to polish it to get rid of the scratches (if even possible)?

You can use some fine emery cloth but ONLY smooth out raised metal or you will reduce the dimensions to cause a sloppy loose fit. DON'T go too far! Back up the emery cloth with a flat block to keep your magazine flat - you do not want it to get rounded off on flat surfaces. After your metal work, take the magazines apart and thoroughly clean them before putting back into use. The metal filings could jam up the works.

Thankfully most magazines are affordable so when they get to the point of being unserviceable, they should be tossed and new ones should be purchased.

Yep....pay a local vendor or shop to do them for you.

I'm sure one of the shops in your local area would be willing to bead blast or snad blast the parts for you for a nominal fee. if you can't find someone near you, you could disassemble and send the shells to someone who does professional refinishing or plating.
