I have one of the original models with the flush threaded barrel. Because of the way it's made, I'd have to use an adapter to mount a suppressor.
I noticed they offer a new version that has an extended barrel, which puts the suppressor threads outside of the slide (no adapter needed).

Does anyone know if that barrel can be purchased separately or, would I just have to buy a whole new gun?

All you need is the adaptor.

AFAIK, all of the 22 Compacts have a removable muzzle end. Your removable muzzle is only flared slightly to center the slide. There should be 2 small flats machined at 180° to each other to accept a very narrow wrench.

Once you remove that, which may be very difficult, you just need to add an adaptor made for the job.

Silencerco sells one for $42 on Brownells (PN 100-400-047WB or AC875)

^This.
All M&P 22 compact barrels are threaded, but some come with the 1/2 x 28 adapter and thread protector installed by the factory

I don't know the precise answer to your question, but I can relate my experience with a similar request. I bought an M&P Perf. Center C.O.R.E. with ported barrel and slide. Accuracy sucked so I called S&W to buy a plain barrel. Absolutely NO. But they pointed out Storm Lake makes barrels to S&W factory specs.

So, from your answers I gather that the new version is actually just the same barrel with a factory installed adapter?

As for the barrel nut/thread cover, I got S&W to send me the wrench for free. I basically just called customer service and told them my pistol didn't come with one. They didn't even ask me for a serial number. They just got my name & address and sent one to me..........no charge.

With the proper wrench, it isn't hard to remove at all. In fact, it took a lot less effort to break it loose than I expected.

The wrench is very thin though, so I recommend either wearing a glove or wrapping a rag around the handle when doing it.
