At first I thought, somewhat embarrassingly, that my answer was going to be 9x18mm Makarov, since I ended up acquiring several when CZ82s, PMs, PA-63s and P-64s were dirt cheap. However, upon further reflection, I realized the answer is actually 9mm Parabellum. That's what comes of being stationed in Germany and collecting sequentially numbered pairs of Walthers, H&Ks, CZs, etc.

I just had to look at my list....

38spl is king around my house with 14 or so of em...

357 second with a bunch

41 mag 3rd several

The rest a mix from 22 to 44mag with most everything in between.
 
If, per the original post, .38 and .357 magnums are lumped together, they lead the pack in a big way - 14 (8 in .357), plus a lone .38 S&W Victory. Next most plentiful is .22 (LR and Magnum), then .45 ACP (even though I am primarily a revolver guy, I do like 1911s of all flavors), followed by .44 Magnums, 9mms (everybody needs a Hi-Power, a Luger, a Model 39, etc.), a couple of .500 Mags, a .36 Black Powder Colt Navy, and a few .22 pellet pistols. I also have an old top-break S&W 1 1/2 in, I think, .32 (may be rimfire, I can't remember right now). Might be another few less common calibers, as well. Of course, the foregoing is handguns only.
