Yes.They are removable and threaded just like a regular AR.
Just make sure you clamp the barrel itself and not the upper receiver. This is very important as the polymer upper cannot take the torque required to remove the flash hider.

While true, it's not the whole story.
The 15-22's barrel does not attach to the upper receiver the same way an AR-15 barrel does. Instead, it is inserted through the rear of the upper receiver through grooves. If you clamp the upper receiver, you can torque the barrel to the point that these grooves are damaged, which will render the upper receiver useless.
Also, even on aluminum upper receivers, it is often recommended to clamp the barrel, not the upper receiver, when torquing a muzzle break.

The OP asked about removing the M&P15-22 flash hider. No aluminum upper receiver on a 15-22.

The aluminum upper receiver was in reference to 99% of the AR-15 upper receivers, which the OP referenced in his question, suggesting some familiarity with that model.
There are polymer AR-15 upper receivers. Over torquing them will cause different damage (usually to the threads on the upper receiver), rather than guide rails that are unique to the 15-22.

Aluminum is softer than the steel barrel, and shouldn't mar it (it might mar the finish I suppose, but that can be re-blued). Any maring is more likely to be aluminum that is left on the barrel from the barrel vice, and can be cleaned off with CLP and a little elbow grease.
If aluminum scratched the barrel, that means your barrel is soft.
In short, you should't need anything to protect the finish from the aluminum vice block. You could use a towel, however, the grip will likely not be as good compared to bare aluminum to steel.
