Bought a surplus used M&P .40 cal and it shoots about 4-5 inches low at about 30 yards. I have a CORE .40 that is dead on.

Same ammo and the used gun shoots really low. I bought a Storm Lake conversion barrel Just like I did for my CORE and It also shoots low.

Ok, so since you have other pistols then I will avoid the shooting troubleshooting wheel discussion. Have the sights been modified? If not, then you may have to change out your sights. The least expensive "fix" would be to replace the front sight only. I put a shorter FO one on mine and it shoots "true" at 30/35 yards now.
 
What work was documented by former owner: Trigger job? Aftermarket sights?
Any perceivable differences in triggers? If you're used to the Pro trigger and the surplus .40 has factory trigger, you may need to either adjust trigger press, or buy a trigger kit.

How does it shoot when shot from the bench/sandbag?
Many times, shooting low with a new (to the owner) pistol is trigger control related.
 
Grind the top of the front sight down. Shoot the gun and figure how far down on the sight you have to aim, to get the POI centered. Then grind off that amount off the sight. Since you are not a new shooter and can hit the center with the other gun, it is likely a sight issue. Make sure you do a benchrest/sandbag test before you start grinding, to make sure it is not a shooting issue.

Just be sure you shoot off a bench rest before you grind anything.

Actually, I'd recommend a different sight before I'd tell you to grind off the one you have.
